For Bungie, it sounds like great timing. They are HOT, they get to choose what they do next. If they need investment capital, they'll probably have people knocking at their door.
For Microsoft, who knows?
If the deal set a X dollar value for Bungie as they became independent.. Microsoft's equity stake in Bungie in the "first" round only becomes MORE valuable as additional outside investment comes in.. additionally we frequently hold rights on who is allowed into a funding round and for how much.
A savy company like Microsoft will only continue to get richer as Bungie grows richer.. not a shot in hell its anything but that.
Oh.. and if Bungie fails on some key performance "goals" after X time period.. then Microsoft very well may have some equity clauses they can invoke.

in re: to the outcome.. it probably will allow Bungie to work on some DS titles (which is a good thing) and possibly even some PSP or Wii titles.. I doubt anything shows up for the PS3 or any future Sony console.
Perhaps even a kick ass PC only MMOG type game from Bungie?
speaking of, anyone else notice that there was a Viva Pinata game for the DS? It might well be Microsoft off loading some of the potential burden for running the studio now that the Halo franchise has "ended", but still retains their back door into the cookie jar if another pay day comes along.
